He married Carolina Maria Augusta Glaeser on 8 Aug 1843 at Worcester, Cape of Good Hope. Carolina Maria Augusta was the daughter of George William Henry Glaeser and Dorothea Catharina Cornelia van Dyk. She was born on 17 Jun 1824 at Worcester, Cape of Good Hope, South Africa. She died on 23 Oct 1867 at the age of 43.

They had 3 children: George Glaeser Munnik, John Friederich Munnik and John Henry Munnik.
